I am having a minor but very frustrating issue.
when i done the auto-rig settings, and my character right hand is in front of the body but the left hand is behind the body. This problem make me cant do anything.

This a limitation of the way After Effects works; as the arm is a single layer, you can't have it above and behind another single layer at the same time.
The only way to fix this is to split the arm, or the torso, in two layers to be able to arrange them in a better way.
I'd recommend to not use the puppet tool for the arms in this case, but splitting the arms in two layers at the elbow.
